2014 Stepped topography

Maybe they don't have to stack perfectly. Half an inch off might do the trick. Nothing in topography is ever perfectly orthogonal anyway. "Nature abhors a straight line".

2013 Section cuts and Elevation callouts

I think revitnewbie was talking about the orientation of the section head, not the alignment of the cut. That said, it looks like you want the same style of section head for each type. You could use the same section head family for those two section types.

2014 Fatal Error on Start

Sounds like you have tried just about everything. My only suggestion would be to monitor the application startup using Process Monitor (http://bit.ly/18Sd7XZ), and see if any clues can be obtained from the logs. And to clarify.... you have logged on to this machine using multiple windows...
